John Reese (James Caviezel) continues to carry a SIG-Sauer P226R as his sidearm in Season 2. Armed mercenaries are seen using P226Rs with suppressors in "Shadow Box" (S2E10).
A Bishop Sheriff's Deputy appears to carry a Glock 17 in his duty holster in "Bad Code" (S2E02). It's also seen in a flashback in the same episode. An assassin appears to be armed with the Glock 17 in "'Till Death" (S2E08).
The Glock 19 now appears to be the sidearm carried by Detective Joss Carter (Taraji P. Henson) in Season 2. Lionel Fusco (Kevin Chapman) continues to carry a Glock 19 as his sidearm in Season 2. It's also seen in the holsters of uniformed NYPD officers. Special Agent Nicholas Donnelly (Brennan Brown) of the FBI appears to be armed with a Glock 19 as his sidearm in "Prisoner's Dilemma" (S2E12).
In "Triggerman" (S2E04), a bounty hunter (Otto Sanchez) is seen carrying a Smith & Wesson 5904 as his weapon of choice. A thug uses one in "Bury the Lede" (S2E05) when Reese fights him at the docks.
In "Bury the Lede" (S2E05), former FBI agent Pitt (James D. Dever) is seen armed with what appears to be a Springfield Armory XD-9 Tactical. It is sometimes seen fitted with a laser sight.
A stainless Taurus PT92 is a frequent handgun seen in Season 2. It appears to be the pistol held by a thug in the bar at the beginning of "The Contingency" (S2E01). The Taurus also appears to be the pistol carried by an Aryan brotherhood thug (Terry Serpico) in the back of his waistband. A cartel hitman also appears to use a Taurus in "Bad Code" (S2E02). A drug runner uses a stainless PT92 as his personal sidearm in "Masquerade" (S2E03). In "The High Road" (S2E06), Vaughn is seen carrying a Taurus when he and his crew commit a takeover robbery. Graham Wyler (David Denham) is later seen holding the pistol in the episode.
Ex-CIA agent Kara Stanton (Annie Parisse) continues to uses the Walther PPK as her personal sidearm. In "Masquerade" (S2E03), she is seen holding the pistol on Mark Snow.
Riley Cavanaugh is also seen firing a Walther P99 during the nightclub shootout in "Triggerman" (S2E04). A P99 with a two-tone slide is used by ex-US Marine Shayn Coleman (Brian J. Smith) in "Shadow Box" (S2E10).
A snubnosed Smith & Wesson Model 60 is pulled by Officer Simmons (Robert John Burke) when threatening Fusco in "Bury the Lede" (S2E05). One is used by Nestor Santiago in an attempt to take out a target in "'Till Death" (S2E08).
Fusco is seen armed with a Smith & Wesson 442 as a backup sidearm when he engages Armenian criminals while dual wielding with his Glock 19 in "Prisoner's Dilemma" (S2E12).

Submachine Guns
Heckler & Koch MP5A3
A Heckler & Koch MP5A3 is used by an Aryan Brotherhood thug to knock out Detective Fusco in Season 2's premiere "The Contingency" (S2E01). The MP5A3 is also wielded by Vaughn's robbery crew as well as by John in "The High Road" (S2E06). FBI SWAT officers use the MP5A3 in "Shadow Box" during a raid on a bank (S2E10).
When being tailed by some mobsters, John is seen driving his car with a Mossberg 500 Cruiser fitted with a Surefire weaponlight in the passenger seat in "Triggerman" (S2E04). He never uses it in the episode. This shotgun is likely the one seen in Season 1 as well as the film Killing Them Softly.

The Colt M4A1 is seen in a memorial frame of Josh Monroe in "Shadow Box" (S2E10). FBI SWAT officers use the same weapon in the same episode.
A mercenary sniper uses an Accuracy International AX338 in "Critical" (S2E06). Reese disarms him and knocks him out after shooting him with it in the chest, since the sniper survives due to Type III ballistic plates on his tactical vest.
In Season 2's premiere "The Contingency" (S2E01), Carter fires a gas round from Reese's Def Tech 1315 launcher to knock out an Aryan Brotherhood thug during a fight. In "Prisoner's Dilemma", Finch was dressed up as a fake correctionals officer when he attempts to launch a raid on Riker's Island before Carter told him that Reese was allowed to leave.
